To allow PuTTY to work as normal, the folder is an additional attribute of a session. I understand that this isn't particularly intuitive, but it is a side effect of the way the folder structure is implemented. In order to create a new folder, you need to right click on an existing session or folder first, then the New Folder item should become enabled.
